Everyone was wondering what will happen next and Captain Marvel was seen as key to what happens next.

 

and the ending tease of CM is literally half of the Avengers huddled around Captain Marvel's beeper.

"The Cosmic Cube" is not an "Infinity Gem." That's a retcon (as seen by the physical destruction of the cube in Infinity War). It's very easy to find ~2010 era sources vouching for this. Fiege and co did a great job selling the retcon but it's a retcon. Everyone agrees Marvel had no plans for Thanos prior to Avengers (see the Infinity Gauntlet in Thor 1's trophy case).

He's the biggest villain they had the rights to. If they had any plan for Avengers sequels, then it included him.

 

Let's not also forget that the first major Thanos plotline in the comics involved the cosmic cube, not the infinity gems.

Sure, but we have multiple people directly saying "they didn't plan out Avengers sequels" before they pulled off their first big "Saga" - Phase 1. It's not that you couldn't have created dangling plot threads in 2009 for sequels, it's simply that marvel just didn't do that.

 

We know exactly why the cosmic cube was chosen - to solve a couple of nagging phase 1 problems including of how to get Captain America to modern day, connected to the Avengers, and shift Cap1 from a WW2 story to fantastical comic book stuff (which also meant no guns and technically not nazi villains). It just wasn't created for Thanos.

 

Basically, Whedon threw in "Loki got his army from Thanos" to explain how Loki got his army and execs let him do that but really didn't but any focus on that. I'm sure someone had some meeting but everyone seems to agree there's no causal story there pre-Avengers 1.

 

Remember, in a world where the Avengers isn't a super-mega hit, you'd still have Marvel into production on sequels to initial films + Ant-Man and possibly some other films. Setting up a second level big bad just wasn't the most important thing at that time.
