Skrulls are an alien race not based on Earth. So if she was fighting them then she was probably not on earth and then stayed in space till Thanos decides to show up on earth in IW. 

 

But if Fury is in the movie then he probably knew about Captain Marvel all along. Although he probably did not have any means to contact her and summon her to earth again while all the shit was going down in avengers

It's a big universe and the Guardians have only been together a few months
