IIRC it ended with a chase through NY where Bourne and Landy ended up working together to bring all the truth about Treadstone to light. 

I can't recall what the actual last shot of Jason was though.

 

I do wonder if in this new Bourne film if any of the events of B:Legacy will be mentioned. Even in passing such as why Jason has come back out. Be a bit interesting  to maybe see Bourne watching news footage of Cross like Legacy showed of Cross seeing Bourne news footage.

He jumps from a very tall building to the sea, everyone thinks he died. In the last scene we see him swimming, proving that he is still alive.
